Boat Tours from San Juan Puerto Rico: Charter Departure Logistics

Current boat tours and charter departures from San Juan, Puerto Rico operate from Puerto del Rey Marina in Fajardo — a 1-hour drive east on PR-26 and PR-3. All Charters Puerto Rico full-day charters, snorkel tours, and overnight expeditions launch from Fajardo because it offers the shortest crossings to Culebra (60 to 90 minutes), Icacos (20 minutes), and Vieques (90 minutes). A dedicated San Juan-area vessel is in development; San Juan Bay harbor cruises will be added once we add the new boat to our fleet. This guide covers the drive logistics, vessel options, and what to expect from a San Juan-based boat tour day.
Why Do Current San Juan Boat Tours Depart from Fajardo?
San Juan Bay sits roughly 35 nautical miles west of Culebra and the popular Cordillera reef chain. A direct San Juan-to-Culebra charter would consume 3 to 5 hours of round-trip crossing time, leaving little time on the island. Fajardo's Puerto del Rey Marina puts Culebra within a 60-to-90-minute crossing, which is why every Puerto Rico charter operator positions vessels there.
For San Juan hotel guests, the trip looks like this:
- Drive from your San Juan hotel to Fajardo: 35 miles via PR-26 and PR-3, typically 50 to 75 minutes.
- Park at Puerto del Rey Marina: Free guest parking, restrooms, and provisioning available.
- Board your charter and head out: 20 minutes to Icacos, 60 to 90 minutes to Culebra.
The total drive-to-marina-to-Culebra time is typically 2.5 to 3.5 hours. For most guests this is comparable to the public Culebra ferry route (which involves a similar drive plus ferry queueing) but with full vessel control and multi-stop snorkeling.
What About San Juan Bay Tours?
San Juan Bay harbor cruises and sunset tours are in active development. We're adding a dedicated San Juan-area vessel — the Bali 40' — to enable harbor-bay departures for short-format tours (2 to 3 hours). Once that vessel is in operation, San Juan-departure options will include:
- San Juan Bay harbor cruise — historic Old San Juan, El Morro, La Fortaleza from the water
- San Juan sunset cruise — golden-hour bay views with no driving
- Hotel-area pickup proximity (a short walk or rideshare from most Condado, Isla Verde, and Old San Juan hotels)
For travelers who specifically want a no-driving harbor cruise, the future Bali 40' SJ Bay program will be the right fit. For Culebra and Icacos snorkel charters, Fajardo will remain the optimal departure port because of the crossing distance.
